Hi Sam,

a conceptual  question as I have never used Novoalign before. WHat is the Index 
file name? Because The moidule is validated ok, but I have these errors:

Honestly I have no idea what the problem was with this. I tried the workflow 
you attached and got the same error. Then I modified the script to run in 
debugging mode (-x flag) and now it seems to be working.

This workflow doesn't take very long to run (~30min) but the program isn't 
exiting when it's done. In the error stream, it will tell you when it's 
finished (ex: "Done at Wed Sep 14 13:38:33 2011"). You can go to the "Output 
Files" tab to see the results. I'm looking into this.

Ok, I donno if may be of any help but I am running it also on fgene3 ...from 
your message I understand that nothing has changed in the .pipe, but you have 
only modified the script so I am using tha same pipe I have attached you in the 
first post of the issue.

Perfect!!! It ran both in SE and PE super fast..I have put in in the server 
library already.
