I've noticed that if you preface your commit message with #, GitUI interprets it as a comment and removes it.
Git has different cleanup modes for commit messages, which vary depending on whether you're using the -m option in the terminal or supplying a file with the -F option.
Currently, GitUI treats the commit message window like a file and applies cleanup, which removes lines prefixed with # (or the specified comment.char).
