chaoHaplo - NaNs produced

I am getting this error "In sqrt(log(1 + (varest/((est - h)^2)))) : NaNs produced" when using the chaoHaplo function and it won't calculate the confidence intervals.

Hi,

I resurrect this old post to ask you if in the end you found a solution. I encountered the same problem with some alignments and not others, even though all alignments have same lengths and are free of ambiguous data.
