Some Settings not sticking

For example, Crouch Toggle doesn't take.
I started program, set option.
After exiting config tool, played game, crouch toggle doesn't work.
Restarted config tool, option unchecked.
Checked it saved.
Restarted config tool again, immediately after exiting tool.
Crouch toggle unchecked (Ran second time as Admin just incase).

Update: If you leave it unchecked, the crouch works.
For K&M.
If you check it, it works for controller but not K&M.
WTF?
